Paul over at Tenable Security Podcast has put together a concise video on how to integrate Nikto directly into Nessus. Definitely worth watching if you're trying to get that set up.

Head over here to see his steps listed out on the page. My only recommendation would be to use 'nikto-current.tar.gz' instead of the version he specifies, as 2.1.3 won't be current forever!
